Try this site. You can find reasonable hotels down near Fisherman's Wharf and just taxi or cable car to where you would like to go. Are you renting a car? You might be better off with the first two options unless you will be driving up the coast or over to Marin, Sausalito area.
If you decide to go closer to Union Square, be prepared to pay some higher prices. I believe I stayed at the Hyatt Regency in Union Square at over $200.00 easily a night.
