We've stayed at the Holiday Inn down by the wharf or the Best Western in that same area. We also stay in Vallejo and take the 45 minute $14 ferry ride across the bay.
The Vallejo hotels are cheaper and you don't have to worry about parking. The ferry drops you off at piers 1 and 39 or fisherman's wharf and takes you back all day long.
